On my current project, all the inlays will be held down by nails, but
during the inleting process on a large patchbox finial, for example, if I use screws
to hold it in place I will later need to fill in the holes so the nails will have
purchase.
What have you folks used to fill such holes ? Some of the holes will be
very small and may require pressure to force in the filler.

I normally use the same type of wood. Here is another idea, I use a lot of bamboo BBQ skewers in model building. Bamboo is super strong and is already round and tapered.

I tend to solder a framing nail to the inlay. when the inlay is the wood to your satisfaction unsolder and polish off to nice and clean. Epoxey glue is a subistitute for solder. heat and clean.
