What's correct, flat head or oval head for patch boxes and toe plates?

BJ is right. Look at the gun or school you're replicating.
Flatheads are most often filed flush with the work. I'd leave them a tad high, then file them down along with the brass.
Vintage oval heads have less of a dome than today's screws.
