I am installing a 1/4" liner in my "B" weight barrel. It looks like it will protrude into the bore at its given length. Should I install it and then remove the breech plug to file it down.

Not knowing what caliber the barrel is, you may be able to reach in with the breech plug removed with needle files/sand paper to shape it to the bore and then polish.  If it is a small caliber barrel things can be a little tight, and then it might be easier to remove it to shorten it, depending on the tools you have available.  If you do shape it while it is place, obviously take care to not mark the bore any more than possible.  You will be working in the "powder chamber" portion of the barrel though, so if you mark the rifling it's not a big deal, but you do want to make sure you polish any file marks so it is easier to clean.

I agree with above. What I do is to try and avoid this by cutting a minimal chamfer. This keeps it just short enough with a B wt .50. It also brings the charge in the liner closer to the pan. This in turn allows the small vent hole to be left as is.

On a barrel with a thin barrel wall, where the liner protrudes a little into the bore, I reach in with a Dremel tool and a round stone, and grind the protrusion down to the bore.  The protrusion will interfere with cleaning if left as is.  Be sure that there are enough threads left to make the liner secure in the barrrel.

If you are really worried, there is a gentleman on this board that sells interior conng tools. They work great, even a novice can use them effectively (I should know). His name escapes me at the moment. Helpe out guys...

I have a piece of flat stock, drilled, tapped to match my white lightning liners and use it to hold them while I file to size if needed.
